Hey Rich,
The SSIO A082-90913-G000 is correct for a upright Spy Hunter.  The extra connector is not used.  The G000 has support for more I/O than some of the other versions.  I snapped a pic of mine here to show the connections to the edge.

As you said the A080-91657-A000 has panning, so that most likely was used in the sitdown version.  Both SSIO boards should be interchangeable, just your cabinet doesn't have the ability to use the extra sounds of the panning board.

I don't know of any dip switch to invert the video and as far as I know Spy Hunter has never used with a mirror.  Perhaps the video or CPU came from a game that used a mirror like Kickman or Kozmik Krooz'r. 

As far as troubleshooting I'm not going to be much help.  Other than the power supplies, I've had good luck keeping my MCRs running.  There is a MCR FAQ that was made several yours back that makes for good reading.

The non working UR game came with a Super Sound I/O A082-90913-G000

The eBay boardset boots with a sound board interface error. Also, the screen is flipped, so it appears to be from a different cabinet style. I have to check the dip switches to see if it has a way to invert the image. The game comes up partially, but something is not working right. 
I tried putting the UR SSIO board in the eBay boardset, but it kept watchdogging. 
Also, the SSIO board has an additional connector that the MCR II sound board doesn't have. And that's the one that fits the connector from the cabinet. Not sure what that's about. 
I'll do more poking around this weekend.

What are the numbers?  Spy Hunter used more than one board.  Plus many SSIO boards will work even if they're "not right".  Are you working on an upright or sitdown?  They're different as well.

Does anyone have a Spy Hunter board set they can look at?  I have two sets - with different sound boards.  One came out of a machine I'm fixing, the other came from Ebay as "worked when I removed it."  I need to figure out which is correct.  If you have one, could you let me know which number your sound board is?  Fortunately, the sound board is the one board which is visible in the stack.
