However, the watchdog is never triggered, so the program DOES visit address
5000h regularly (within the 80 ms)

Three off-beat and completely intriguing guesses:
1] Something causing contention on your memory bus
2] A large number of interrupts being generated by something (pokey?)
3] A different CPU that takes more clock cycles to do the same task.
(Does #3 actually exist?)
