The NVRAM is only good for a certain amount of read/write cycles before
it will not work reliably. I would guess that you need a new NVRAM. I
think that they stopped making them last year however, but you should be
able to find someone that bought a bunch.

I have the same issue, it sometimes saves high scores
and my settings for a few days, sometimes not. I
don't recall a battery on there, probably defective
nvram? or maybe the machine isn't powered up long
enough to retain high scores for long periods of time.
